Mikel Arteta’s side introduced Bukayo Saka and Eberechi Eze after the break to add urgency in attack, yet the breakthrough only came in the dying moments.
Deep into stoppage-time, Eze floated a clever pass over the City defence, and Martinelli produced a sublime outside-of-the-boot lob to beat Gianluigi Donnarumma in goal.
The result lifts Arsenal back up to second place in the league table, though they now trail leaders Liverpool by five points. Manchester City, meanwhile, sit three points behind Arsenal in ninth as they continue to chase consistency in their title defence.
